Factory alarm system will not deactivate

Not able to deactivate factory installed alarm system. I have disconnected the battery. I have used the key fob to try to dis alarm. I used the key fob to unlock, lock and put the key in the ignition and the vehicle will start however the headlights and taillights flash very fast and there in a clicking noise under the dash.
