I found this you can try and see if helps.
The device cannot boot due to a file system error
As a remedy, this is what you can try, but make sure you have the latest version of BB Link
Open BlackBerry Link.
Ensure the computer is connected to the Internet.
Power off the BlackBerry 10 smartphone or BlackBerry PlayBook tablet.
Connect the device to the computer via the USB cable.
Under the Devices heading, click the device name when it is displayed.
Click Preferences at the top-right.
On the left, click Reload Device Software.
Click the Reload button.
Click OK to confirm.
