I just went to update my girlfriends iphone to the newest software, and I got a warning that I should move some purchased applications to my itunes library before I update the software. How do I do that, I was under the impression that syncing the phone did that automatically? Any help is appreciated. Thanks.

you need to have your girlfriends itunes account on your computer or itunes won't recognise your right to copy it to backup/library.
open itunes, click on store at top of bar and log in with your girlfriends account and then you should be able to save the apps
