Recently replaced the battery of my 2009 13" MacBook Pro ( new battery sold by IFIXIT), as well as a fresh install of the El Capitan, however I am not getting the 10 hours of battery life as advertised. I would approximate as closer to 4-5 hours. I am wondering if my battery isn't lasting as long as it should due to heating/cooling issues....any suggestions?

First thing here is to reset SMC. Follow this Apple T/N: Resetting the System Management Controller (SMC) on your Mac.
Next thing here is let the computer charge a good 16hrs. Then disconnect the charger and run the battery down. Once its worn down recharge again for a good 18hrs. What you are doing here is making sure SMC is calibrated to your new battery. Here's a good write up: Calibrate & Maintain Your MacBook Battery For Best Performance. I recommend you download this little gem of an App: coconutBattery it will give you a better view on what is happening with your systems battery & charging.

coconutBattery is showing that my battery is only charging to about 75% of it's design capacity. I understand the "maximum charge" and "design capacity" are not going to line up exactly, but it seems like I'm off by almost 1500 mAh
Did you reset the SMC and calibrate the battery? If not give that a try first if that doesn't fix it you got a bad battery you'll need to return it/replace it.
Could you tell us your exact machine and give a link to the battery you bought? Also why you replaced the old battery and what was happing with it.
I reset the SMC and calibrated the battery as instructed. The battery life improved marginally, but then I noticed the large discrepancy between the design capacity and the maximum charge on coconutBattery.
I have a 2009 Macbook Pro and I purchased the battery from iFixit ([produto vinculado ausente ou desativado: IF163-019]). The old battery was still working, but the battery life had diminished over the years. I replaced the battery with the hopes of increased battery life, similar to when I bought the laptop 7 years ago.
I also upgraded the hard drive to a Samsung 850 EVO 500GB 2.5-Inch SATA III Internal SSD at the same time, I am not sure if this is relevant.
